I have a swf as the introduction slide to my learning modules. The swf takes a second to populate on the screen and when it does, it often appears to be re-positioned in the top left corner. Once you hit refresh on the page it then appears to be centered.
I would try preloading the flash movie, especially if it's kind of large (in terms of swf file sizes). You might be running into some issues with Presenter trying to size/position the Flash movie before it's fully loaded.
